Gauteng, KwaZulu-Natal and the Western Cape education departments are the three provinces that have received a clean audit for the 2009-2010 financial years.
Limpopo, the Eastern Cape and the North West cannot account for more than 44-billion-Rands of their yearly funding allocation, which has gone missing.
Meisie Nkau, a business executive in the office of the auditor general says it is disappointing.
She added that the provinces in question show a complete lack of internal controls to track their funds.
